Codon Usage Profiling of Chloroplast Genome in Juglandaceae

چکیده

Juglandaceae (walnut) is made up of several economically and ecologically valuable tree species. Chloroplasts, vitally important for plant growth, are also a rich source genetic evolutionary information. Both mutational pressure natural selection drivers codon usage pattern variation among genes. Here, we studied the chloroplast genomes in order to further our understanding biology evolution this family. The patterns associated with 26 samples were analyzed. Short CDS sequences (<100 amino acids) sequencing containing internal stop codons removed from comparative analyses. contents uracil (U) (31.5%–32.0%) adenine (A) (30.0%–31.2%) all higher than those cytosine (C) (17.2%–17.7%) guanine (G) 19.9%–20.7%. According neutrality correspondence analyses, tended exhibit conserved GC content primarily altered by selection. parity rule 2 plot analysis revealed that AU more common at third-codon position. effective number (ENC) analysis, preference was driven protein translation, other factors. This study represents first examination characteristics plants, as through bias samples.

Synonymous codon usage in chloroplast genome of Coffea arabica

Synonymous codon usage of 53 protein coding genes in chloroplast genome of Coffea arabica was analyzed for the first time to find out the possible factors contributing codon bias. All preferred synonymous codons were found to use A/T ending codons as chloroplast genomes are rich in AT. No difference in preference for preferred codons was observed in any of the two strands, viz., leading and lag...

Factors Affecting Synonymous Codon Usage Bias in Chloroplast Genome of Oncidium Gower Ramsey

Oncidium Gower Ramsey is a fascinating and important ornamental flower in floral industry. In this research, the complete nucleotide sequence of the chloroplast genome in Oncidium Gower Ramsey was studied, then analyzed using Codonw software. Correspondence analysis and method of effective number of codon as Nc-plot were conducted to analyze synonymous codon usage. According to the correspondin...

Strand asymmetry and codon usage bias in the chloroplast genome of Euglena gracilis.

It is shown that the two strands of the chloroplast genome from Euglena gracilis are asymmetric with regards to nucleotide composition. This asymmetry switches at both the origin of replication and a location that is halfway around the circular genome from the origin. In both halves of the genome the leading strand is G+T-rich, having a bias toward G over C and T over A, and the lagging strand ...

Genome Landscapes and Bacteriophage Codon Usage

Across all kingdoms of biological life, protein-coding genes exhibit unequal usage of synonymous codons. Although alternative theories abound, translational selection has been accepted as an important mechanism that shapes the patterns of codon usage in prokaryotes and simple eukaryotes. Here we analyze patterns of codon usage across 74 diverse bacteriophages that infect E. coli, P. aeruginosa,...

Modal Codon Usage: Assessing the Typical Codon Usage of a Genome

Most genomes are heterogeneous in codon usage, so a codon usage study should start by defining the codon usage that is typical to the genome. Although this is commonly taken to be the genomewide average, we propose that the mode-the codon usage that matches the most genes-provides a more useful approximation of the typical codon usage of a genome. We provide a method for estimating the modal co...
